Baby strollers are a necessity for any mother with a young child. It is normal to use them, even on the train. I have never once seen any "unpleasant incident" with one, and I would suspect anyone who objected to mothers with children and strollers on the train of having deep misogyny issues.
Particularly because the hours that trains are most crowded tend to be the hours mothers, children, and strollers are least-likely to be on the train.
I commute into Tokyo in the rush hour and there are not many around. They should be tolerated when they are - sometimes people with babies need to travel at peak hours. At least you can have a bit of fun by trying to make the baby smile and not make the parents feel as if they have committed a social transgression.
As a parent of three, I've never had any problem in Tokyo. But I don't use public transportation too much, and when I do, me and my wife do our best not to inconvenience others. I've never seen any problems, but I do wonder about the expat mums with the Hummer of all prams trying to navigate the Tokyo subway.
Strollers and children in public transport is definitely not a problem. It's the hoards of Chinese tourists with massive backpacks which they refuse to take off and suitcases they keep in the middle of the train that causes more problems

And where do you want them to put their suitcases? On top of the train? I've had to bring mine onto the train everytime I go to the airport. Sorry but I can't just throw it all the way to the airport.

I've not seen any problems from these contraptions. It's people with ruddy great backpacks that cause a bit of grief, imho.

I've never seen a problem and I think they should be allowed. But if they are allowed, bicycles should also be allowed outside of commuting hours.
