Just regarding the number of refugees accepted by Japan in 2022. I detail an earlier story from JT this year..
"Last year, Japan awarded a record 202 people refugee status and had a 2 percent refugee application approval rate.
This year, the country has granted more people refugee status than usual. In July, 114 Afghans who were local employees of the Japan International Cooperation Agency, as well as their family members, were recognized as refugees."

"Between 2001 and 2020, Japan approved an average of less than 1 percent of applications"

Japan's paltry figures for past refugee acceptance from other parts of the world have no bearing on what it would be facing if China attacks Taiwan. This would be at Japan's doorstep.

Deterring China from taking military action against Taiwan is the #1 priority.
If the Japanese government starts talking too openly about all it's plans to deal with refugees from Taiwan when China invades, it sends China the message: "we're expecting you to do it" and sends Taiwan the message: "we've given up on you". That doesn't help anyone.
Chances are the US and Japan have plans in place, just not publicly.

The Japanese central government is not going to openly support Taiwanese refugees with a contingency plan. Not only this would mean implicitly accepting those refugees, it also would mean actively opposing China which can have serious costs on top of the current manipulations done by the CCP against Japan.
Yonaguni can only hope and pray that Mainland China don't attack Taiwan or else they are going to be heavily affected by it.

Present Japan's LDP regime think nothing besides buying old weapons and benefiting arms industries.
They consider nothing even risk such as many superannuated nuclear plants where located on northern and western sea coast facing North Korea or China or low food-sufficiency.
And tax increasing for arms race policy will kill many japanese social vulnerables before start of war.

Everyone knows what their Red Line is, at least all politician should. Its Taiwan's moves for independence, as long as that does not happen, there will not be any war to worry about, Japan and Taiwan must be alert and smart, don't let/allow yourself be instigated. Who knows, Taiwan may one day still win the on going civil war, and refugees could be from China??? Whatever it is, don't be used as a pawn.

There will not be a war. It’s just all talk. If war broke out, the majority of the people would flee or rather go back to China.
China is the homeland. The Taiwanese are like the Americans full of awe and respect of culture when they visit England.

Regardless, it is not just potential Taiwanese refugees Japan has to consider but also South Korean refugees if the North invades. Or even North Korean refugees if the Kim regime collapses. I think the Japanese government needs to build a refugee processing center and infrastructure on Tsushima island that can handle all contingencies and also build a hospital ship like I have been requesting for years.
Also, the Phillipines needs to start developing a plan too.
