Finding a non-smoking cafe in Tokyo is a challenge in a city that has such a high rate of smokers. Some restaurants do make an attempt to provide a non-smoking area but usually there is no barrier between the smoking and non-smoking sections.

Agreed Thunderbird2, smoking in public places which serve food should be banned for safety's sake.

I like going to izakaya, but the smoking just puts me right off. I think I last maybe 20 minutes before I start finding it difficult to breathe.
