I believe the research is aimed at shooting down, i.e countering, Chinese or Russian hypersonic weapons aimed at Japan, not to develop missiles to shoot back at them. I could be wrong but that is how I understood the article.

You assume wrong. If the Chinese start landing troops on small Japanese islands along the Ryukyus you need JGSDF and US Marines to land and fight them on land. Anti-Access / Anti-Denial A2AD for short refers to use of air power and missiles to prevent the entry of an enemy into nearby waters. Such weapons are useful after a war starts to keep US and allied forces from attacking Chinese bases on the mainland. But that is only useful after a war starts. The war doesn't start until the Chinese attack. Only then you can shoot back but by then you will have the PLA landing on your beaches. However if your intel is good and you see the Chinese coming and have some warning you can reinforce rapidly using aircraft like the Osprey, and you can run them off your beach with things like HIMARS.

But where will the active elements of the Marines be who the Ospreys are to transport? They will be on Guam, deployed there from Okinawa, in consonant with the Marines' new strategy.

Moving their air base from Iwakuni to Camp Schwab does not mean there will no longer be ground troops on Okinawa.  They will certainly be there still. You will still have an amphibious group there deployed from Camp Pendleton as well.

Btw, the Marines new way of fighting is to operate in coordination with allied naval forces to defeat enemy ships. The Marines do not want to be just another army. They are going to use really small units from smaller ships, land on a small island and set up anti-ship and anti-aircraft missiles in anticipation of a naval action. The Navy and Marines together sink enemy shipping. When the battle is over they quickly withdraw. Or they can set up to block a strait with anti-ship missiles so an enemy force cannot pass through that strait. All of this requires a lot of mobility. The Marines have already disposed of all of their big tanks and much of their tube artillery and are replacing these with a selection of missiles like the Norwegian JSM and probably Tomahawk.

 According to a bilateral agreement, it is JSDF that has primary responsibility to deal with a contingency like what you are talking about. So, what's the use of building an Osprey base in Henoko?

It’s an all island country, so a potential aggressor sooner or later has to come nearer and put boots on the ground if wanting to occupy something or whatever else. And that’s the key point here and it’s not even so very much expensive or requiring newest sophisticated technologies. A weapon for every household, locked in peaceful times, unlocked in case of a conflict, that’s the solution. Could also be stored at local community centers etc. if there’s no trust to equip civilians all the time. Nothing against the police or JSDF ground defense, but they are of course not sufficient to effectively withstand any of the potential neighboring occupiers. US have a ruling to defend own ground or house, Swiss has a defense system something similar to what I wrote about and the question is, why such an easy to implement and low cost solution is not even considered, but instead some illusions are preferred, like space defense, own development of hypersonic systems or preemptive first strikes and all that, which is maximum expensive and worth nothing.
