Being vaccinated has no worth with regards to entering the country
14 days quarantine, 3 of those at the Japanese taxpayers expense.

And yes Omicron could be widespread already in Japan and we'd never know, because they only test people with serious symptoms or no symptoms (the latter if you need a test certificate for travel, etc.). And since Omicron seems to be weaker compared to the other variants, its unlikely anyone will require testing.

They do have everyone tested. But their definition of "widespread" is one or two cases. They are adding countries/states/regions to the Omicron list every day at midnight. Honestly it is getting pretty ridiculous. If you traveled to an area on that list, you have to quarantine for 3 days at a designated hotel. That's all fine and good, but now they are taking places with widespread delta and other variants off the list to free up more hotel rooms. And there is no doubt these places have more Omicron cases as well, they just aren't testing for it.

Isn’t it more logical to impose stricter measures from countries where Omicron is widespread and have everyone incoming tested?

Omicron is relatively new. It’s better to be cautious now than sorry later. Ordinary variant with a out there and we will deal with it as we have the last 2years.

Misleading title. Only 13 omicron cases detected, all at the airport (except one guy yesterday who apparently was quarantining at home)
Olympics are over and there is no free pass anymore.
Strict regulations is the only reason. Other sports events, like ice skating, have been canceled. I think the new governement does not want to give free pass for the time being for sports

Meanwhile how many of the Omicron cases are of JAPANESE coming back from other countries, or that were infected by them (and don't forget the Ministry, in its wisdom, let the Japanese on flights with infected just get off and go home)?

Currently "Fully vaxxed" means 2 shots and a booster shot. That means not many people in Japan are "fully vaxxed" since they are only just starting to administer the booster shot to health care workers. Where the recommended time is/was 6 months (now 3 months) to take the booster shot Japan is waiting 8 months before administering the booster.
The vaccine is apparently effective for up to 6 months without a booster shot.
That is why we should worry.

Why worry about the omicron variant if you are fully vaxxed? I thought Pfizer assured us that its vaccine is also effective against the new variant.

Without monitored isolation at restricted facilities reserved for returnees they are kidding themselves. A Japanese friend I know who returned from oversees not long ago said all he had to do was wait for an AI to call his mobile phone and display his face at home once a day then he was free and this often called before lunch so he was able to just leave his phone at home and pop out to get some groceries in the afternoon or early evening.

As the FIS rightly said, this is due to the regulations Japan put in place - not to the number of cases. The title is extremely misleading, nobody is forcing Japan to take xenophobic decisions with no scientific basis.

which will most likely be in places with much higher case numbers than in Japan. The real reason is that Japan doesn't want any foreigners coming here.
